Når trøbbel truer storbyen er det opp til Ash, Pikachu og vennene deres å stoppe det! Et stort Pokémon-habitat midt i storbyens kjas og mas virker som det perfekte nye hjemme for en gruppe på fem Genesect. Ankomsten til disse Mytiske Pokémon blir raskt et problem: bolet deres truer byens strømforsyning og de angriper alle som nærmer seg. På toppen av det hele har de tiltrukket seg den Legendariske Pokémon Mewtwo, som sympatiserer med dem fordi dens egen opprinnelse også stammer fra menneskelig innblanding.
